navigation not outputting "index.php" in URL's after upgrading structure from 3.3.9 to structure 4.1.15

Hi....

With reference to the problem mentioned in this link , https://structure.tenderapp.com/discussions/problems/23719-links-to-child-page-not-working-after-upgrading-structure-from-339-to-structure-4115 , I raised this issue almost one week ago ,but not replied properly.

The issue remains the same so I cannot able to proceed in my up gradation process.

My problem summary below:

After upgrading structure from 3.3.9 to structure 4.1.15 from EE2.5.5 site ,all of the navigation URL's automatically generated from {exp:structure:nav} do not include the "website root folder(in my case 'intranet4')\index.php" which is needed in my URL's.

I am running EE2.5.5 on local install.

The problem remains the same after upgrading EE to 3.5.4.

Kindly do the needful to sort out this problem.........

    Hi Shiny, Can you add site_url="yes" to your Structure Nav tag and let us know if that works for you? Also, please make sure that in EE3's Settings > URL and Path Settings, that you have your "index.php" set for the "Website index page".
