Upgrading: Copy Over or Replace?

I'm upgrading structure from 3.0.5 to 3.1.3. It's not entirely clear in the documentation (all two lines of it! :-) whether I should drop the new directories over the existing ones or get rid of the existing ones and replace them with the new ones.

Obviously I am backing everything up first. Just not sure if it makes any difference and which I should do.

    It does the same thing! Just replace the folders.

    Well, ok, if that's the case, my instinct would be to delete the existing folders and replace with the new. If you renamed, deleted, or moved and folders or files in the new version and I overwrite there could be some 'cruft' left behind. That's why I asked.
